Just to confirm you are definitely having the same issue in FSX though? The rwy lights are rendered by different means in the two different sims, and the ammended APX file should have effected the P3D2 lights only. I've attached a screenshot from both sims showing the correct setup (including with ILS fix bgl), so it looks like something may be awry with yours. A common cause is duplicate APX files, is it possible you might have another addon KMRY APX/Afcad file somewhere in your setup? Besides scenery addons, AI programs often include updated APX files for some airports - Mytraffic, any freeware packages etc. A quick way to narrow down the search is to run a search on your FSX/P3D folder for "KMRY", this will often identify any potential files. Aside from this, refresh your ORBX scenery library via the control panel, and just check that your scenery library is ordered correctly (ie KMRY sits above the NCA entries).
