Not sure what to do to fix this, before with FTX Central 3 I would simply just "force migration" in the settings menu and all would be solved. Now I don't see an option for such a thing and it seems that verifying files doesn't solve it either. I have deleted the scenery.cfg and let P3D rebuild it and it solves the problem until I open up Orbx Central again and it reconfigures the scenery library.
