This sounds like the issue with P3Dv4.5

If you have not already done so, configure P3D "graphics" options for "Frame Rate Controls", set V-sync to ON and enable Triple Buffering.

Others have noticed this "pause" when the scenery is "complex" (before PHNL Cityscape was released)  and the above solved it.
